How bigger open-source projects are tracked?

How bigger open-source projects are tracked?

I was wondering how projects like elixir/phoenix are tracked.

I see that there are milestones and issues in github, however I’m not sure that github possesses all tools for full management of projects at this size. So are these projects tracked only in github, or are some closed management systems in play here?
